I've been thinking of getting a 9mm AR SBR and I've been told that the lower is the NFA item, not the whole rifle. Does this mean that I can have multiple uppers? Will there be any constructive intent if I have other AR's?

Yes, you can have multiple uppers with a single SBR lower. As long as you don't intend to use any of your shorter than 16" barrel uppers on a different, non-SBR lower, there shouldn't be any issues.

It's a modular weapon system - if you 'make' (make is the key term for Form 1) or buy (Form 4) an SBR Lower receiver, then you can absolutely have multiple upper receivers for it. Unless you're actually assembling those uppers onto rifle lower receivers (pistol would also be fine), then it's a non-issue.
