If you send a gun back to the manufacturer for warranty work, can it then be shipped back to you directly or does it have to go through an FFL?
It can and will be shipped directly to you (the owner), it's legal and done all the time.

I can confirm this. I had an SR22 sent back to Ruger to fix a takedown lever design issue and they shipped the fixed pistol back to me direct along with replacing the whole frame for free.

Yeah, they'll send it directly back to you.
Unless they're Vector Arms, in which case they'll just ship it to some random address down the street....
