I staked the castle nut using an automatic center punch. It was pretty easy and straight forward.

However, my question is can I also use this tool to improve the staking on the gas key? How much can I push until the gas key is weakened/damaged?

Yes you can, but here's no need to overdo it. Just hit t enough times with the auto punch for it to make a decent contact.

How bad is the gas key staking now? Is there contact? Are they torqued properly to begin with?

one of the keys is staked fine, the other is barely staked. I was just planning on making a few pushes into the barely staked one, just to move the metal closer to the screw.

You could counter stake the screw heads with a handheld punch.
