I only have one registered SBR lower and currently what sits on it is a 10.5" LMT 5.56mm upper.

I would like to use it on my 9mm Tros 5" upper on occassion and would like to keep the same hammer for both 9mm & 5.56mm caliber use. I have heard that the M16 hammer would work for both and is reliable. Will I have any issues with the 9mm hammer if I were to switch back to the LMT 5.56mm?

Suggestions?

I'd get a non notched AR15 hammer. These will work with 5.56mm and 9mm as well.

Looks like this. It's essentially an M16 hammer with the sear tail bobbed off. DPMS sells them or you could modify a M16 hammer.

Since I already have a 9mm Hammer, will it work with my 5.56mm upper, or will there be reliability issues?

I'd get a 16 hammer and modify it. I'm really not too warmed up to sticking any DPMS parts in my guns. I don't have solid data to back that up... just the corner cutting they do in other areas makes me avoid them.

Any recommendations for a M-16 hammer since you don't like DPMS?

Specialized Armament (http://www.specializedarmament.com/products/HAMMER_HAMMER_PIN_RETAINER_ASSY_0_155_AUTO-237-4.html) has some.

Yeah. SAW has them. Also, Brownells stocks Colt 16 hammers. Neither dealer has them at a great price. ($55 if I remember right)
