I have a eotech 512 and just got a aimpoint magnifier in the mail. im going to put a short larue pivot mount on it. my question is about zeroing, would it be preferred to zero magnified like an acog or unmagnified. i zero at 25 yards with just the eotech.

any suggestions, opinions

You can absolutely use the Magnifier to zero.

I use a 50 yard zero on the M4 and SBR.

I get it on paper un-magnified, then use the magnifier to tighten up the adjustments.

I have been using that for a couple years now

IIRC the manual that came with both my Eotech and Aimpoint magnifier said to zero using the magnifier to prevent any perceived shift when using the reticle.
