So, it's not the well or the upper or the trigger guard. Does the shaft of the mag catch stick out from the magazine release button?

No and it had this problem with the original magazine catch Can it be just old or the mag well is damaged ?

I don't see how age could affect it and I would expect if the well was damaged the magazine would stick with release removed.
Can you see any wear marks inside the well or on the magazine body that show where it's dragging?
There is a bevel on the bottom of the mag catch. If that bevel sits too far out from the wall of the mag well the magazine has to be force past that first point of contact. That may be what you're feeling. Since you've replaced the catch the slot for the catch could be too deep.

But how do you explain it happening prior to me replacing the mag catch?

IF you look in the mag well from the bottom and the beveled edge sits so that its bottom edge is away from the wall of the mag well and you're seeing marks on the magazine from the mag catch hitting it you can deepen the bevel.
