You can order a short barrel upper without an FFL.

The only thing you need an FFL for is a Lower reciever

Well yes, it's what you do with it afterwards, right?

So, let's say I've got a SBR with in 5.56, NFA complete.

If I bought a .300 short upper, do I have to do any additional NFA work or am I good?

You don't need to do anything else.

I'm also in support of the full upper idea...
I would just put the money you'll spend on a barrel aside and keep adding to it until you have enough for an upper.
Then you can do a quick swap without tearing everything apart.

Question... Do you really go as far as removing the barrel and everything each time you clean? How often do you clean? DD doesn't offer a quick swap barrel option do they?
