I noticed that all of the 12.5" barrels that I have looked at all come with a carbine length gas system. Can you put a rifle length gas system on a 12.5" barrel? I have never done anything with a barrel that was shorter than 16".

Definitely not. There wouldn't be enough dwell time for it to get enough pressure to cycle the bolt. There were questions about whether mid-lengths would work on a 14.5 inch barrel before BCM worked out the kinks, so I can assure you that a rifle length won't work.
IIRC a rifle length gas system is ~12" long so I would say the answer to your question is no.

What I am planning on doing is mounting a 12" free float handguard. Could I just leave the carbine length gas system if I use a 12" handguard. I only want to leave a half an inch because I want to use the Noveske kx3 flash suppressor and I want it to run right out of the handguards without being able to see any barrel.
Your rail doesn't care what length gas system you have unless you're using a FSB or gas block that would somehow interfere with the rail.

Rifle gas system is 13.2 inches long.
