Delays are caused primarily by...
...similiarity hits: Your person-ID information sufficiently meets matching criteria to generate a record that is unrelated to you, causing a delay.
...the need for clarification of offenses. An arrest or conviction record in your history may create a firearms disability, but further research into the offense is required. NICS sends a records request to the ORI making the record entry, for further scrutiny.
....GIGO. The system is only as reliable as the information going into it.
Having certain data points return in a NICS query may produce a delay, but is less common. Without going into a lot of detail, when you add certain data to the system, the system itself, or those reviewing the data, would expect to see certain other data accompanying it. If it's missing or a reviewer thinks it's odd, they may flag it and deliver a delay response. The simplest example would be someone who has an FBI number, but no criminal history, nor any accompanying indication of why the number was generated. A reviewer may think that odd. The folks holding security clearances are likely to fit this category.
Not the entirety of possibilities for delays, but this will cover the overwhelming majority.

Picked up weapon today, NIC gave Bass Pro the okay. The counter guy asked me for my driver license and when I was pulling it out he noticed my Retiree ID. He said "did you have a clearance when in the military?" I replied, why are you asking. He said "because this is a very common occurrence with people who have or had a security clearance."
Asked him if anyone from Bass Pro has researched why people with clearances are getting flagged. He replied "nope just that it is a very common occurrence at this store."
The store is located one exit north of Ft. Meade.
All very interesting.
In any event, the piece is home.
Edit: Thinking about skintop911 and the data points 'query' (my word not his), believe he is onto something. Not being a database person, certainly would make more sense.

Update: at a banquet this past weekend I won another non-regulated firearm.
Visited the "Gun Shack" located in Mt. Airy to fill out the forms and retrieve the weapon. From past experience I have had to wait for three days for non-regulated firearms. Following filling out the forms, I told the clerk about my past experiences. He said "yep, that is the case with people with prior security clearances." The owner called the info in and about a minute later said, it appears they are going to hold.
So off I went browsing the store looking for deals and then she shouted, they have approved.
This is my 1st non-regulated weapon in Maryland that I have been able to walk out the store with.
Edit: I never leave the SSN field blank and yes it is my SSN.

Had a clearance and never been delayed once.
If you get repeated delays its simply because a prohibited person is close enough in name or other information. If you get delayed putting your SSN down get the UPIN thing as mentioned.
Perhaps I am misinformed, but I got that info from the head of the TBI nics office when I called to find out wth was going on with getting flagged.
Dont sweat the small stuff.
